I have the same camera and seldom use the flash for the same reason. I think you are on the right track, but the attachment photos look underexposed. If I were you I would try doing the same thing in manual mode and open up the exposure a little. You might try bracketing. Your exposures were at 1/1000 of a second. Try 1/500 at the same aperature or leave the shutter at 1/1000 and open the aperature to F5.6. You could also just bracket using +0.3EV, +0.7EV, and +1EV and see if that brightens up the flowers some.
