Ok, here are my suggestions to do if you have the time.
Hit the Cabo Rojo Lighthouse close to sunset. You will not regret it. ITs a bit of a drive, but its very nice.
Go to the Camuy Caverns. Make sure to bring a tripod. You will have plenty of nice shots to take there.
Also the Arecibo Radar is a great site. You will need a wide angle close to a fisheye to grab it all. It was in that movie GoldenEye.
Personally I think most of the pretty sites are outside of San Juan, but you can still manage to get good shots in san Juan at:
Anything in Ponce will be beautiful.
El Morro Fort (La Fortaleza)
Old San Juan.
Near El Morro there is a pretty garden, I think its called CAsa Blanca, but I am not sure.
