You are right when you say there was a bombing in times square near the Comedy Central building, and it was most likely related to the episode. I believe you are wrong to say that the extremists have won. Watch this:

Trey and Matt are literally standing up to the extremists by NOT showing Muhammad. By honoring the requests of the extremists and not showing his body, but still showing how others are subject to ridicule as well, not just Muhammad, Matt & Trey proved that the extremists are willing to kill innocent children and people even when their beliefs (laws) are respected.
So, in that fact, I think that the episodes 200 and 201 were simply symbolism to the bigger picture. Really, it worked out perfectly for the meaning of the episode since the terrorists reactions to what was shown were life-threatening, and yet over a TV show that hasn't made a good episode in 7 years.
This is censorship, and the definition of censorship is basically, "I know something that I don't want other people to know s I will hide it from them so they can be left ignorant to it". Just as Matt and Trey said in the interview I posted above, the only reason people are making a big deal over this cartoon is BECAUSE the media makes a big deal about by censoring things out of fear. This fear by Comedy Central is what gives extremists their power.
